Updating WHMCS When Using WHMCS Secure Credentials
New versions of WHMCS are released often and when you are updating WHMCS it’s likely some of the custom files which WHMCS Secure Credentials uses will be overwritten. This is because when WHMCS updates it pulls all of the files from a remote server as if this was a new install and deploys them to your installation.
Generally speaking, if you are using a custom theme then WHMCS will only overwrite the admin templates of the Blend and V4 versions of the administration interface. Before you update your WHMCS install to the latest version WHMCS will warn you that some of the files have been modified. These files need to be downloaded from your WHMCS install and stored locally so you can upload them back to your WHMCS installation.

Just download these files via FTP, update your WHMCS install then upload the files back to the correct place. There is no need to disable the module when updating WHMCS and no information in the database will be lost.
